All of NavigX's settings are found in the Settings app by scrolling down until you see NavigX for iPad.

Touch the NavigX for iPad cell and you'll be shown all of the options available to you. To change what NavigX for iPad converts by default, go to the Conversion Type cell and select the grid reference type that you would like to use.

NOTE: You might need to restart NavigX for iPad to see the changes come into effect.
